I wouldnt be too concerned about the floor pans, they can be replaced by a reputable shop for $600 or less.

Check inside the car, especially the heater channels where they meet up with the front door post. this is harder to fix then the floor pans.

Late model beetles usually have rust near the rear of the side pop out windows also, this is very common and easily repaired.

As far as rust where the fenders meet the body, dont be too worried about it, unless there is major cancer under the wheel wells also.

If the car shimmies when you drive it, this is a very common Super Beetle problem that is easily fixed when you upgrade the suspension. You must replace all ball joints, bushings, tie rod ends and then probably the struts too if you plan on lowering it.
