relocating a CDI

since switching from a FAT shroud to a DTM, i need to move my CDI box out of the engine compartment and into the car. better for it anyway. my question is:

to place it in the preferred place, under the backseat, i have to extend the harness about 2-3 feet. is this an functionality issue for the box? or does the extra run not matter?
